Recharging borewell with filtered rainwater in a house in Bangalore, Karnataka - Will it contaminate the borewell water

Hi, 

I recently got a borewell dug in my place and found 3 sources of water (370 - 1inch, 460 - 1inch, 570 - 3inch water sources). I stay in Bangalore and my house had always struggled for good water supply. So this water source has come as a boon. I was always keen to implement rainwater harvesting and found these two options,

1) Filter and store water in storage tanks and use them during the raining season for toilet flushes, garden and cleaning purpose. This will reduce some water consumption during rainy season. A let the excess water into a dug pit into soil for recharge.

2) This is something I was keen on, Recharging the rainwater into the borewell. But I spoke to about 5 people and all except one of them told me not to let the filtered rainwater into a usable borewell. They cited reasons like it might contaminate the good drinking water I have got, or even collapse the borewell wall. More because it was not a proven method which was widely used. 

Now, i am so confused because I thought borewell recharge was the best way to make optimal use of rain water, but at the same time very scared to loose the good borewell water I am got. Please advice.
